I was recently rewatching all of the movies, and i wondered the exact same thing why tf didn't yoda throw the pillar at dooku's ship, i mean really.

I'd also like to think this is the way it would go if role played on Chaos.
Emperor Palpatine OOC: oh hai dudes, i just subbed this planetary destruction device thing, anybody wanna help with the dev thread? this is how it'll go, my apprentice count dooku has got these plans and after the Jedi invade my droid foundries on Geonosis, he escapes and-
Yoda IC: "End this, I must." *throws pillar at Dooku and kills him, proceeds to destroy plans*
Emperor Palpatine OOC: damnit
Yoda OOC: Owned you, I did.
Emperor Palpatine IC: *whispers* Execute, Order 66.
Yoda IC: *loldodges clone troopers and escapes to Dagobah*
Emperor Palpatine OOC: DAMNIT
Yoda OOC: Owned you again, I did, hehehehe.
